I've had the same problem.  The PCT route is inaccurate in the software.  
VERY inaccurate!  By miles in some areas.  (Castle Craggs, for instance).  I 
emailed  the mfr., but they seem unconcerned to fix it until the next 
version, which they will CHARGE us for.  Use the guidebook.
