My mistake, the Santa Fe Depot ( NOT the El Cajon Transit center ) is "a short bus ride from the airport." via buss 992 (the only one at the airport) http://www.sandag.cog.ca.us/sdmts/992.htm

The orange line trolly, the Santa Fe Depot (Amtrack), and the Greyhound station are all within a few blocks of each other in downtown San Diego, which is about 2 miles from the airport. 

There are several cheap, seedy motels, and a AYH youth hostel within walking distance too.
