I don't know what is "commando" about now wearing underwear. However when
I'm hot and sweaty, shedding my underwear is cooler and the ventilation /
lack of ventilation blocking helps a lot in minimizing my psoriasis rash in
that area. I'm also a fan of REI convertible hiking pants/shorts. Pockets
come in handy for storing misc. gear I want at hand even when I drop the
pack and explore without it.
As others have said; try out your clothing choices in varying hiking
conditions before your thru hike.

I'd strongly recommend considering going "commando" under the hiking pants / shorts as the extra layer of fabric just holds sweat / moisture, salt crust and dust / dirt directly on the skin increasing your chances of developing a chafing condition that can knock you off the trail. One of the guys i started with fell victim to severe chafe and dropped off by Scissors Crossing (~mile 78). Bring Body Glide or equivalent and apply liberally the first couple of weeks to help the transition to trail conditions, plus be a fanatic when it comes to personal hygiene.
