It has been my experience that stove canisters ARE interchangeable.  I  have 
a Coleman 
F1 Ultralight, a Snowpeak Gigapower, and a Jetboil.  I have used  Coleman, 
Snowpeak, Primus and MSR canisters on all the stoves interchangeably  with no 
problems.  However, I usually use the Snowpeak canisters  simply because they 
are the cheapest at my local REI.  The Jetboil  canisters are the most expensive 
which is the reason I have never used  those.
