I have to echo Jim's list.  He may have mentioned it, but the North Face outlet in Berkeley is another good stop.  There's an army surplus store on San Pablo, across from Wilderness Exchange as well.  W.E., by the way, is great.  I got a great zoid tent there 5 years ago at a really good price.  And of course, the San Francisco area has the largest user base for Craigslist (online classifieds), so you might be able to grab some stuff cheap.  There's also a sports basement at 16th and DeHaro, not far from the SF REI store.
