I believe the standard practice with chemical treatment (Aqua Mira or
iodine, for example) is to:

-- add treatment to water according to directions
-- close container and shake to distribute chemical
-- loosen cap and shake so that water leaks out through
   the threads of the bottle and cap

I first learned this at Outward Bound with iodine.

Note, this is an advantage chemical treatments have over
filtering since your water bottle gets sterilized constantly
via the chemicals and not at all via filtering.
