No one is allowed to cross the border into the US other than at an official point of entry. Not even US Citizens.
Catching hikers crossing on the PCT probably isn't high on the list of Border Patrol concerns, but a non-US citizen may have problems later on.

The information on the Manning Park website is out of date. They have a link to US customs service under the treasury department website. Customs moved into the Homeland Security Department when it was created back around 2003.

On the CDT Mr D. was turned back when trying to enter the US at Goat Haunt in Glacier NP. Goat Haunt is a seasonal port of entry that closed a days before he arrived.
