The PCTA Through-Hiker's Permit is the only permit you will need anywhere along the trail. You can even detour east on the JMT to climb Mt Whitney with it, PROVIDED you do not cross Trail Crest to descend the east slope to Whitney Portal. Where the JMT meets the Mt Whitney Trail, you go left (north) to ascend Whitney; right (south) takes you to Trail Crest where you enter the Mt Whitney Zone.

If you do intend to take the Mt Whitney Trail down the east slope to reach Whitney Portal or Lone Pine, you will need the $15 Mount Whitney Zone endorsement on the PCTA permit. I can not envision why a thru-hiker would go out that way, only to have to return up that steep trail with a full pack.
